✦ Synopsis


We propose a thermodynamic framework to analyze structure-induced regulatory signals in RNA replication. Thus, we compute the standard free energy change for replication complex formation before and after each upstream refolding event concurrent with the sequential synthesis of an RNA chain. This computation is based on previous Monte Carlo simulations of the search in conformation space which occurs concomitantly with chain elongation in template-instructed RNA synthesis. The results reveal a modulation of the net stability of the ternary replication complex. It is further shown that these results facilitate the interpretation of the variable rates of elementary polymerization events leading to the growth of the RNA replica.
