Consideration of the special pmblems encountend in ultra-high sensitivity biopolymer sequencing studies has led to the development of a novel quadrupde/orthogonal-aderation time-of-jlight tandem mass spectrometer dcscn'bed for the first time here. The performance characteristics of this new geometry are demonstrated, including fdly resolved daughter-ion spectra with mass accurades of 0.1 dalton, which allow removal of interpretation ambiguities d easy differentiation of charge states even in weak collisionally-activated decomposition tandem m a s spectra. The instrum ent has been applied to a variety of biopolymer reserurh problems, including the structure determination of mqior histocompatibfity complex peptide antigens using liquid c h r o m a ~p h y / e l h p r a y mass spectrometry and nanoflow-eleetrmpray tandem mass spectrometry, and sequencing capability in the low-femtomole and attomole ranges is demonstrated.
