In summary, we found that replacing hot piperidine treatment with AlkA digestion reduced background in the LMPCR procedure and also increased the spectrum of DMS footprinting by recognizing footprints at adenines as well as guanines. The protocol could be especially useful for visualizing adenines in AT-rich transcription factor recognition sequences, like MEF C, MEF D, SRF, NFkB, and many others (16, 17).
